James Tavernier gave the hosts the lead from the spot with a well-taken penalty before a terrific finish from Alfredo Morelos gave them a 2-0 lead at the break.
Leon Balogun wrapped up the win on 51 minutes giving Giovanni van Bronckhorst’s side a hugely memorable first-leg victory over Dejan Stankovic’s men.
In another match, six-time winners Sevilla narrowly edged out West Ham 1-0 in an entertaining clash.
The Spanish club will now take a narrow advantage to London thanks to Munir's stunning goal on the hour.
Both teams had chances early on, with Munir glancing wide and Nikola Vlašić powering a header too close to Yassine Bounou.
Still in Spain, Barcelona could not find a way past Galatasaray as they played to a 0-0 draw.
Memphis Depay was twice denied by Barcelona loanee Iñaki Peña in the first half, although the best chance came at the other end when Kerem Aktürkoğlu had a shot deflected over after a fine solo run.
In the end, the match ended all square despite the Catalans creating better chances.
